DESCRIPTION OF REQUIREMENT
The Laboratory of Genetics and Physiology (NIDDK) conducts experiments aimed to mutate single bases in the mouse genome using an advanced gene editing technique called ‘base-editing'. To determine to what extent base editing affects not only its target sites in the genome but also unrelated stretches of DNA, we will conduct Whole Genome Sequencing (WGS).
These genomes are from mice in which a specific site within its DNA has been mutated using base editing. The (mutated) sites are responsible for the binding of a protein that regulates the expression of the respective gene in the mammary gland, liver and T cells.
The specific objective is to obtain the DNA sequence of 35 genomes from mice that carry a specific mutation introduced by base editing. The contractor needs to generate libraries from genomic DNA from 35 mice and conduct Whole Genome Sequencing.
Independently, and not as an agent of the Government, the contractor shall perform all of the detailed Task Areas listed below:
5.1 Task Area 1- Library Preparation
Library type: Illumina - DNA (whole genome)
Number of libraries: 35
Library prep kit: Kapa DNA library
Library preparation for WGS - KAPA Hyper Prep Kit
5.4 Task Area 4- Next Generation Sequencing
Illumina - HiSeq X - PE 150 Cycle
Read length: 2x150 (paired end)
Number of samples 35
Guaranteed output per sample: 60x mean coverage
Average coverage per sample: >65x mean coverage
Average PF bases per sample: >240 Gb
QC (Qubit, Tapestation, qPCR)
